Hexadecimal Survives?
[edit]During the ending credits of Daemon Rising, Hexadecimal has a soliloquy[1], similar to Gltich-Bob's at the end of "Mousetrap" (Season Three)[2].
I infect the entire 'Net.
I have spread through systems, peoples, and cities,
From this place: Mainframe.
My format: Virus.
The Queen of Chaos.
This indicates that although Hexademial's physical form has been completely fragmented, her memory may remain intact and active. She (or Gigabyte [3][4]) would then be able to make a re-appearance in the upcoming Season Four/Five, after a complete defrag. [this is my own inference, can this be made wiki standard?]
Hexadecimal has an infinite number of masks[will find episode reference]. Perhaps she merely used these to spread the virus [again, I am inferring and/or hypothesising]. The camera showed her masks entering binomes and sprites during the dis-infection[5]

Possible Correction
[edit]Matrix does not have a Guardian Protocol. His Protocol has been transferred from Bob's in a state of emergency [1]. Therefore, he has Bob's Guardian Protocol stored in his icon[2].
