Флаг района имеет форму прямоугольника с соотношением сторон 2:3. В верхнем левом углу тёмно-красной части расположен герб района. Горизонтальная синяя полоса, проходящая по нижней части, занимает 1/5 часть флага и отделена сверху тонкой жёлтой линией. Описание герба Герб Ягоднинского района имеет традиционную геральдическую форму — четырёхугольный щит с заострением книзу. Герб разделён горизонтально на три части: верхняя часть щита жёлтая, центральная часть зелёная, нижняя часть — синяя с тёмно-синим треугольным орнаментом.

Вверху изображены три кустика брусники, в центре — шагающий влево бурый медведь с поднятой передней лапой. В нижней части схематично обозначен мост на трёх опорах.
